I have two questions that I would love to know the answer to. However I don't expect them to ever be answered but I thought I'd ask here and see what you guys thought.
1. If Adam Monroe was Kensai in 1671 and Kaito knew this, why did he tell young Hiro stories of a heroic Kensai when he wasn't really a great guy at all? I mean, Adam tried to destroy the world in the 70's before Hiro was born and Kaito ordered Adam to be locked up. Surely he knew of Adam's background?
2. How did they come to the conclusion that a bullet straight through the head would permanently kill someone who could regenrate? Wouldn't they have had to test that theory out first?
1) Because Adam wasn't really Kensai, Hiro was. I guess it was just destined for Hiro to go back in time and do all of that. Even though this isn't consistent throughout the show, I'm sure thats what the writers had in mind.
2) This is just another loophole in the story. This doesn't make sense at all compared to previous things that happened in the show. Claire had a stick stuck in her head, but once they took the stick out, she regenerated. And Peter had a shard of glass stuck in his head, but once Claire removed it, Peter is able to regenerate. Apparently though, if someone gets shot in the head (keep in mind, the bullet is small), they die forever. So, I really have no answer for this one.

Only if the bullet "stay" inside the brain, because if goes passing the skull (as many cases in real life) then is like put a bullet inside, and remove it

Quite right. This is similar to some myths about leaving a wooden stake stuck in a vampire keeps them dead but remove it and they come back.
Theoretically, cutting off the head of a regenerator should also kill them....until you reconnect the head onto the neck. I suppose this would have to happen before a certain amount of decomposition sets in, but I doubt anyone has tested this.

It's not making sense to me why a bullet would do the trick where the glass and stick couldn't. Why can't they just remove the bullet and the same outcome occur?

Who is saying that couldn't happen? I mean we just saw him die, who's to say that if someone used tweezers to pull it out, he wouldn't come back to life. If the stick and the shard of glass had stayed in Claire and Peter's heads, then they too would still be dead.
Why would you have to pull the bullet out? In Company Man Claire got shot in the chest and the bullet came up out of her mouth. When Noah shot Sylar the bullets fell out of him and he healed. So I wonder what makes a bullet to the head so different. It can come out by itself in any other body part but the head?
Nobody has to take a bullet out, it can come by itself, actually when you shoot someone too close, the bullet enter by the forehead, and comes out from the back also part of the brain comes out too, but that is in a regular human.
