I noticed you mentioned Ando, and that sorta confuses me, because in tonights episode:

Hiro stabbed Ando with a sword and killed him.....but I guess the way the show is going, I am going to assume that perhaps Adam will revive him somehow or something like that.....
Here's how I see it. These aren't so much alliances as much as mindsets. Basically if the character is working towards the greater good (or at least, the greater good as we can see it with our omnipotent eye) or the world ending future that must be stopped. Some of the "good" people are merely doing so to achieve their own ends, and some of the "bad" people are just in a really dark place mentally.
"Good": Nathan, Matt, Maya, Sylar, Ando, Elle, Noah, Haitian, Peter, Angela (although, I'm really tempted to put her in ulterior motives)
"Bad": Arthur, Maury, Knox, the majority of the other Level 5 prisoners (Canfield proved that they aren't all monsters), Mohinder, Daphne, Hiro, Claire, Adam
Undecided: Meredith, Tracy, Barbara, Claude
As for actual allegiances go, I think it's basically the Pinehearst people (which is basically everyone they have now, plus a few possible candidates like Claire, Peter, etc.), against everyone else. All the "heroes" are far too busy with their infighting to get anything done.

I think daphne's good at heart. You can tell in the previous episode, when she realizes sylar's kid (Noah . . .) was killed, her expression. And, she claims she's not a murderer.

Yes, it does seem likely that she'll reform. However, as it currently stands she's still in it for the money. And in the future episode, she was indeed still working for Pinehearst.

the reason i place ando in the villains category is because i truly don't think he's going to forgive the way Hiro's been treating him lately that plus the sword in his stomach is going to put him over the edge. Now Hiro as we know is working for Angela so he is more of a double agent than a villain. and claire i don't see how see could be a villain i know in the future they had her as one but also in the future they had the haitian working with Knox and barring anything they show us in the following episodes the haitian has remained loyal to the company and mister bennet so i do not see him switching sides unless all hope is loss. also with the fact that she was listening to sylar in the car without screaming at him shows that she might be willing to give him a second chance and join his side oh and there is no way that peter is going to become evil his just dealing with a new power its like the radioactive explosion he didn't want to do it it just had to happen. once he learns to deal with it both him and Sylar will become the tag-team of the century. also when it comes to the remaining triplets i believe tracy will join the side of good but barbara will join the side of evil because in one of angela's first visions she shows one of them as a villain, now we all just assumed it was tracy but for a big surprise factor they would make it barbara. as for claud if the world is truly in trouble he will pop up to help his protege peter.

yes but she draws the line at death and pinehearst will eventually pressure her to kill someone and that will make her rethink her allegiances
... That's exactly what I just said. Although I will still wager that the drawing the line at killing doesn't necessarily make you a good person. Even if she switches sides, she will still be a greedy thief. Unless a certain teddy bear of a former policeman can change her wicked ways.

Oh Parkman. I wish only sunshine and happiness and donuts for you. He'd make such a good Papa Bear. . .Anyhow, I digress. These are my candidates for the final line up.
Good: Angela (I've always thought she was manipulative, but never truly evil), Nathan, Tracy, The Haitian, Sylar (or would he be called Gabriel now? :P), Claire, Matt, Noah, Hiro (in his own, twisted way will somehow find himself back on the track to heroism), Elle, Maya, and Mr. Muggles (who can do no wrong).
Bad: Arthur, Adam, Knox, Ando (not per se evil so much as led astray with promises of glory and riches as that has always been something that has attracted him), Maury, The Puppet Man (I can see him developing into a solid character within the show), Mohinder, Daphne, and. . .Peter.
Now, why would our staple hero suddenly become a villain? I think that Peter, though inspired to do good, will become consumed by Sylar's hunger and commit atrocities, somehow justifying them as being for the "greater good" so he can save the world. Something will bring him back to himself, I'm sure, but I think at the end of this season or somewhere down the line, our beloved Peter will find out that the only thing the world needs to be saved from is him.

the puppet man i don't see surviving pass the next 2 episodes at best because not only is he pissing off meredith but he'[s gonna piss off claire and that is not a road you wanna go down now that she's questioning her humanity. also Peter will never be a villain at most he'll be a hindrance to good but never a villain in one of the spots on tv he tries to convince his dad to stop saying that he will destroy the world and a villain wouldn't do that. also in the first episode the guy he was caring for (please forgive me for forgetting his name) near the end said that the world would be saved by heart and that is peter through and through.
