Ok, here's my prediction on how things will play out for the big show-down:
Sylar and Peter have their fight. Hiro sees his chance and steps in stabbing Sylar during the fight. Like Ted when he was shot, he starts to go nuclear. Nathan steps up and grabs Peter flying him off before the bomb goes off.
And the twist
As they fly off we see Sylar and Hiro in the plaza. Sylar starts to regen and morphs back to Peter. The real Sylar had taken Candace's power and pulled an illusive twist.
Peter still goes boom and Nathan's fate is left hanging as we learn that it was Sylar that Nathan flew off with.

I've been reading a lot of articles, mostly interviews with the cast, and it DOES seem like Sylar won't be around for Season 2. All the cast are doing interviews EXCEPT Zachary Quinto. So you figure it out.

That's some fun twistiness! So you're saying Peter gets a little uncontrolled after Sylar is stabbed, so Sylar as Peter is makes it look like he's goin' kaboom?
At this point the whole Peter as Sylar Sylar as Peter thing has got me so confused. I'm just going to refrain from predicting this stuff and just wait for the season finale to find out. Me head no likey too much possibility thingie!
Pretty interesting theory, but I still think that Sylar will be the bomb. I think that Sylar will make Peter believe that he did it with the Illusionary girls power.

Sorta... the REAL Sylar is using the illusion power to make people think he's Peter and that the REAL Peter is him (Sylar) - ie: switched - could happen in the heat of the battle and people around them would be confused (an old trick really). So the Sylar that Hiro stabs is really Peter and the Peter that Nathan flies off with is really Sylar. After Sylar is out of range due to being flown off with Nathan, the illusion ends for those on the ground and Hiro realizes it's Peter not Sylar that he stabbed (there's actually a scan floating around from the new EW that supports the Hiro stabbing Peter part).
SPOILER ALERT!! click this to show it -->
Nathan is still in range and his fate could be left unknown into season two.
HCC, technically Sylar has TWO episodes to take Candace's power - the season finale is two hours so it's kinda like two episodes back to back.
I believe 22.Landslide is gonna focus on getting in the building, finding Molly and rescuing Micah.
