Well, since Peter and Sylar use different methods to acquire their powers that could explain how one can handle it and the other so far can't. But another point to make is that Sylar has been power-stealing for a much longer period. Whereas Peter is just learning how to harness the powers, Sylar learned a while back.

Plus, sylars original power was understanding how things work, where as peter is trying to understand how to make his work. I guess that means sylar has plug-and-play capabilities.
I agree that their must be some limit but Sylar makes an actual decision to "take" these powers. For all we know, he has by-passed a "power" for some reason or another (although I doubt it). Peter is stuck absorbing every power whether he wants to or not.
Sylar can probably handle it because he is actually adding the powers into his genetics somehow.
Even if he did have trouble overcoming power absorption, he's had 6 months to work out the kinks while Peter has only had a few weeks, and he's already working it out.

There is no limit to how many powers Gabriel can absorb.
And yes, he does have weaknesses. The most important one is that despite his desire to be "special", Gabriel still thinks of himself as human. Besides, to find his weaknesses look to the abilities he doesn't have and the things he can't do.

Sylar's weakness will come about when Peter controls his power. Once Peter does that, he will have access to the powers of every special he's come into contact with, not to mention Sylar's if Sylar ever confronts him or Peter decides to initiate a confrontation. In a case like that, Sylar is doomed. Peter is his weakness.
