When it comes to his priorites, i think his career comes first.
Which could result in any actions he take as being construed as 'evil'. They are not evil, just self involved. A lot of people do things that are career oriented that directly affect the family in a negative way.
And becasue of peter and their dad, i think nathan has taken on a father figure role for peter and forgets that peter is a person in his own right and doesnt need protecting anymore.

Nathan tried to thwart the master plan, therefore he is evil. He doesn't believe in superhero powers, even though he has them, therefore he is a buffoon.

Well, Nathan did show "brotherly love" by asking to meet the painter who sent Peter to Texas. And the scene with Hiro indicated that he wasn't totally uninterested in the "catastrophe".
i don't think he was bad to begin with but seeing as how he is a public figure, having powers would not make him look that good, especially considering that his father had depressive tendencies and ties to the mob/mafia, his brother also having superpowers and possible depressive tendencies and their mom just looking for some excitement...i think he is just trying to be the sensible one or just try to keep things in perspective...
