Because it is a matter of the system trying to balance the equation. Since there is Morpheus, Trinity, and Neo (the holy trinity so to speak) the formula has to have three opposites of equal value (or power) to balance them out. By the end of revolutions, there is technically morpheus (the wise human) and the source (the wise computer)...one of each to keep the equation in balance so that everyone is happy...
