I think that was just in the original pilot episode, not the actual first episode that aired on TV. theres a lot of differences in the pilot than in the actual first episode.
ohhh okay...because i was thinking that it didnt make sense at all. but yeah, i guess i watched the pilot episode. its good they didnt air that then because it wouldnt have made any sense.

Well, originally Isaac did cut off his hand, but then Hiro went forward in the future and then back into the past (our present). Now we are in al alternate reality in which Isaac did not cut off his hand.

No, im pretty sure the writers and directors changed the story all together. Check out this article that is posted on the main page which is an interview wit hthe director Tim Kring himself. A little ways down the page (next to a picture of matt) he says that they decided to change it from him cutting his hand off to having a major drug overdose instead because they didn't want their main character going through medical problems too. It doesnt have anything to do with hiro time traveling
With Santiago’s story, we wanted to condense the pilot. In the original version, Santiago’s character cut off his hands. But as we were thinking about it, we didn’t want to have a lead character dealing with a medical issue that major. So we changed it to a drug overdose.
