I think he gets angry that some1 shot nathan, so he goes back in time to see who did it to get revenge, and does something to alter the course of history drasticly. The butterfly effect is all about how changing one small thing can have huge and significant changes. With everything thats happened in the past, present and future with this show, the changes and concequences could be anything. Though I think I read somewhere that Kaito was going to come back. That might have something to do with her? Dreaming- Something to do with Matt and his father I'd say. They can control dreams and lock people in nightmares. The other people make a good point too that it could have something to do with that boy from the beginning but I don't think so, he has't been mentioned at all since the beginning of the first season.
