The scenes with him in 2.10 and 2.11 were most likely meant for Volume 3. According to Angela Petrelli in 2.08 Nathan was one of the first victims of the virus. The above spoiler suggests that he has it hence the title Powerless. My guess is they were going to kill him on during volume 3. So they're either bumping his death to the end of volume 2 or not make him sick. Also, if I had to guess the things changed were as follows (this is speculation):

I believe that Hiro is the real Kensei. In the episode where Peter and Adam meet.. Adan says something about changing history, so I think that's why Adam was there.
